I never thought of that until you brough it up about the Shinji-Kowaru thing. So in a sense one speculation is that Kowaru in Rebuild is a past-Shinji going against the current Shinji, trying to achieve happiness for him. I can already picture scenarios like a fight between Re-Shinji and Kowaru-Shinji, where Kowaru is telling his past self "I'm doing all of this for the good of mankind" and Re-Shinji going "I'll let mankind decide it's own future don't try making yourself feel better."
