No, the N64 hasn't a resolution of 640x480. It's only possible in some games with an optional HighRes mode possible with the additional RAM pack. Rayman 2 has this mode in, but not as standard and it also lets drop the framerate to 20-30.
You're forgetting that the PS1 version omitted a large part of the game, which is still present in the DS one.
It wouldn't have been that hard for them to downscale the graphics. The DS has at least as much power as the N64; bear in mind that Super Mario 64 DS actually had /better/ graphics than the original N64 version.
For these reasons, I still think the DS version of R2 is based on the N64 one.

@ChampionRevilo When I had a Wii for a short while it was connected via component, I was playing GCN games through it and my monitor read 720x480 so I can confirm that it gives the GC games a boost in resolution. I was playing on a 1440x900 19" monitor (Wii looks best on 19inch and lower) the GC titles looked just as good as running on the Dolphin emu on PC. Titles looked very sharp, vivid, and noticably better than RGB on GCN - but I'm sure this varies on quality of TV etc.
