They didn't just "simply reverse it", they reversed it and then added instruments, wrote in background melodies, added a completely original part, and made it so the whole thing didn't sound like a goddamn trainwreck, which it would have if they just "simply reversed it". Plus, it's a theme that predates Zelda's Lullaby, so it actually has relevance in the timeline.

So the Ballad of the Goddess (or song of the Hero, I can't remember) is played on the Goddess' Harp in Skyward Sword, and then, the harp is passed down through the Hylian Royal Family until Ocarina of Time, at which point, Zelda, disguised as Sheik uses the same harp as Zelda and Link in Skyward Sword, but not before Impa teaches a song passed down through the family, that has undergone change over time. Perhaps Link and Zelda from Skyward Sword "hid" the song so it would lose it's powers.
