How often were the exposures? What is causing the occassional bright flashes? And from what area of the city were you taking the photos?
I used a Nikon Coolpix 950 with a Nikon timer attachment. I believe it was taking a picture every 30 seconds but I don't remember exactly. This was meant to be a test run, but I never got around to taking another time lapse from that location. The bright flashes were from the glare on the window I was shooting through. Also, you may notice changes in focus because the Coolpix only had autofocus. The shots were all from Telegraph Hill (near Coit Tower) facing south.
