The decision for Capcom was to use their most iconic theme, so Ryu nor Morrigan used their MvC1 themes. That being said, Strider's theme is from MvC1 instead of his own games (aside from the beginning part, of course), so that speaks worlds as to not only how unpopular Strider was perceived to be outside of MvC but also how his return in UMvC3 was really only because of his MvC popularity rather than his own series. Captain Commando and Jin Saotome would have been treated the same.
