If Sen. Clinton was referring only to the time-line, then why didn't she simply say that Bobby Kennedy clinched the nomination by winning the California primary in June of '98?

Well, that would just bring up the fact that California moved it's primary up to January, setting off the Michigan and Florida debacles.

No; she's brought up the proposition that anything can happen before. The assassination reference was deliberate.
