@Tjac His hair changes from orange to brown because they were trying to symbolize the change that Baki went while growing up! In the first season Baki's hair was orange because he was striving to be just like his father. Whereas in the second season Baki grows up away from his father and the evilness of Yujiro and takes on more characteistics of his mother. That's how I perceived it anyways! Peace!
