As a result several companies jumped at the chance to show off their new products, Including Microsoft. If you take a close look at the bottom of the monitor Scotty is using you will see that this is the first version of Windows is being used for this scene. Apple declined the studios request. Sorry.

The reason the graphics are strange is because he refresh rate of the Mac could not be synced with the film camera, so the screen is showing a videotaped animation at 24fps, fed with a cable drilled through the back of the Mac case. Early Macs had no way to output animation, except maybe stop-motion from printouts, so this animation was created externally. It was supposed to look like Mac but didn't turn out perfectly.

I used to be an extremely geeky trekker looking into everything I could find out about this "new Star Trek movie." One of the mysteries that surfaced was a product placement deal with Microsoft. It wasn't until the movie came out that we knew. We also found out that Apple was approached first and they declined the deal.
Historical note: the prop masters wanted an Amiga 2000 but couldn't get one. Hence the Mac. Commodore supposedly fired the employee who refused to arrange for them to skip the long line of parties waiting for the new Amiga.

It is an Apple, as evidenced by the plainly-seen Apple logo in the top left corner of the screen, if you'll pause @ 0:50.

I think the prop masters didn't have much time,will or manpower to optimize the screen-visualization :
Scotty's fast hacking opened, closed and rearranged (without using a mouse !!) mainly office application windows.
In the end (like magic without a visual or textual editor for the atomic structure having appeared before) the 3D molecule appears on screen.
