The uchiha's were planning on taking over the hidden leaf, which could even start a fourth great ninja war. So itachi did what he thought would be for the best, and he didnt want sasuke to find out because there was a chance that sasuke would attack the hidden leaf.

Sometimes, a ninja has to make very harsh decisions" like when itachi decided to kill his entire clan. (lol sorry for my long comments)

Kabuto revived the Akatsuki to show that he's just a threat to Madara then the Gokage's are, Kabuto is never actually on Madaras side he's just using him so he can find the secrets of the Sage of the 6 paths and to get to Sasuke.
