They killed Lucy so that Desmond would not try to have her accompany him instead of the mentioned "Eve". This was the only 100% effective method of removing Lucy from distracting from the goal to find Eve. Now I get it.

@NickoRules17 They have now, The new lost archive dlc she was always a templar, they were sending Desmond to the assassins so that he would be more willing to use the animus and Lucy was secretly sending the the session recordings to Vidic and the plan was for her to take the apple from Desmond when he found it, Juno pretty much stopped that plan. this also means that the Templars saw the message that Minerva sent to Desmond in ACII.

@RetroZStyleZ So my theory is that juno wants to rebirth the fc race. This is possible by getting desmond( the descendant of adam) to find and mate with the descendant of eve. This would ressurect their race. Lucy is in the way of course because desmond likes lucy. So juno concluded that lucy had to die in order for her race to be reborn. Its far fetched but it makes sense. Too bad revelations didnt " reveal" anything on this subject.

it all makes sense now if you've completed revelations. Juno said "Only she remains to be found." 'she' is Eve, or at least a descendant of Eve. Desmond is a descendant of Adam. The reason Juno wants him to find her is that the First Civilization split their DNA stock in Adam and Eve. That stock was descended from Adam to Desmond. If Desmond was to have children with a descendant of Eve, that child could be a First Civilization life form. The rebirth of their lost civilization.

@Demonsword92 Lucy was a Templar the whole time. When you do the final cluster in Brotherhood, Subject 16 tells you that "she is not who she says/you think she is" referring to Lucy. And Desmond was in a coma probably cause of Juno using the Apple to control him and watching Desmond watching himself, unable to control himself, was too much for him

There is more to the story, when subject 16 was making reference to Eve, he mentioned something about Desmond having a son. In the ending of the game, Desmond's blood melded with the apple, thus him being a descendent from Adam. When Juno says "SHE must be found," she is referring to the descendent of EVE. The reason I believe Juno forced Desmond to kill Lucy, is because without Adam's and Eve's blood melded to the apple, the door of EDEN cannot be opened, and Desmond's future son wont be born.
