I think a hi-res, 16X9 video camera, with some kind of splitter mounted over the lens would be a good way to do it. All the picture elements would be in sync, and you'd have a squarish, standard-resolution+ image. You would need to control focus and exposure manually, I think.
You can make a cheap steadycam device by taking the center post out of a tripod and attaching a weight to the bottom. This should help with picture quality and keeping the camera level for the 3D effect. I made one with some plastic pipe and BBs. If you private message me I can send you photos.
Interesting work. Though the autofocus can be avoided if you are using two of the same cameras. Maybe if you played more with depth of field, you'd get some better results.
