I used the chroma key to make the lower-thirds background transparent, but it's still showing up lightly over my background image.

Chroma keying is not the right way.. I didn't knew that at the time

Strange I don't have that problem but however I think that if you convert it to wmv or something it will work.

you should use "any video converter" it's a free converter :)
