To clear up confusion:

The beginning of this song was written while Andrew's sister Katie was sick. In interviews he never specifies exactly what her ailment was. Unfortunately, he didn't have the inspiration to finish the song.

However, once he was diagnosed with cancer and needed a bone marrow transplant it was discovered that Katie was a match. He then finished the song he started when she was sick, to thank her for saving his life.

stem cells and bone marrow are the same thing in this case. They just transplant a little bit of marrow that multiplies into a bunch of bone marrow. The original cells are called the stem cells. They are not embryonic stem cells.
