well, the principal difference is that the manga is a story ralated with drawings and text boxes and text clouds (well I don't if its called like this). the light novel is a novel that can be easy to read with some manga-style drawing.

The orginal work was that Mikuru had brown hair, with some ginger and that Haruhi had almost black /brown hair. In the anime they wear lightnd to give Haruhi normally brunnette hair and Mikuru gained ginger hair as a result I think it was to put in to give a bit of variation in the hair colours instead of having them both with borwn hair ^^

PS I LOVE THIS SONG!!! I mean the original was epic, but this is just something else, I cant wait till my Mikuru cosplay is finished, THANKS FOR POSTING!
