A really good documentary on this issue was done by Unreported World and is on YouTube too. It was only shown in the UK.
It makes it pretty clear that one major problem is the control of natural resources. Some form of compromise may be achieved if Papuans were dominant stakeholders in the mining, forestry, fishing industries?This has worked in part in some countries e.g. Maori reserves in NZ. For separatism to work, Papuans must be allowed to occupy areas of natural and mineral wealth.

There would be, in my opinion, no problem at all with separatism. It is a feature in many countries, like Spain (Catalonia), Canada (Quebec), Czecho-Slovakia (Slovakia). It is clear that the military approach did not work in East Timor and is not working in West Papua. The struggle of the Papuans iis a struggle for democracy and evry well-thinking Indonesan should give them their full support.
