The reason why President Obama made a deep bow was that he was much taller than the Emperor. By watching the video (not the photo), we Japanese can easily tell that President Obama's motion was totally natural and that he did not make a deep bow.

I think our Tennnoh didn't expect Mr.Obama to bow, because most foreign leaders who meet him do not. So I think he missed the moment to bow back. And you can't bow to someone at the same time shaking hands. Plus we never do shake hands and bow as deeply as Mr.Obama did at once. But I appreciate Mr.Obama's warm gesture considering our traditions.

Emperor Akihito didn't reply bowing to the President, because bowing isn't included in the diplomatic manner. However, many people who didn't know the diplomatic manner well felt that His Majesty ignored President Obama. This misunderstanding was caused by the uncommon reaction of Obama.

There are some comments that the bow is a common manners in East Asia, but add to except the case of China. the custom of China is very peculiar in even east Asia.
in Japan or other normal countries of east Asia, the bow is just a greeting. However Chinese one is quite difference. for example, in the 18th century George Macartney the Britain diplomat was demanded to do kowtow(a kind of bow to bend knee and grovel as slave) which means obeying by the Qing emperor.
