it was a mission from danzo. He feared the uchiha's were getting too strong for comfort, so he asked itachi, one of the best ninja/anbu to take care of the clan. As much as itachi loved them, he also loves konoha, and so he killed everyone in the clan, but he couldnt get himself to kill sasuke. So, then konoha also told him that by doing this mission, he'd turn into an outcast, no one really knowing the truth, so itachi left the village by orders. And sasuke the last uchiha of konoha clueless...

itachi kills the clan because they are planning on taking over the leaf thats what the meeting was about and the hokage ordered him to wipe out the clan he pleaded for sasuke's life to the hokage and thats why sasuke lived, sasuke found this out after he killed itachi and now sasuke wants to destroy the leaf. spoilers
