Yes, you can say "Watashi wa kinoo tabe sugi mashita?."
However, "watashi wa" is not necessary if listeners know that you are talking about yourself!

BTW, 起きすぎました is wrong. Because 起きすぎました means "I got up too much." What you really wanted to say was : too late, right?
so you want to say : 起きたのが遅すぎたので、学校に遅れました。
