They say in game that the Omega 4 relay is fastened with Warning lights and signs, so i'd say it was turned that color by Protheans or the other races to distinguish between the two relays. You really don't want to enter the galactic core when looking for the citadel now do you?

I am always annoyed by small inconsistencies like the fact that the Omega Relay was red instead of blue like any other mass relay. Seriously, do those things have to be colour coded now? Red relays are evil relays? I always hoped that Mass Effect wouldn't sink to the level of Star Wars. So much lost potential.

From a storytelling aspect I understand it. They want even the dumbest prick playing the game to understand that this relay leads to enemy territory and likely death. I guess the logic is that the Reapers wanted the red colour to serve as a warning, like the black-yellow pattern of a wasp. But the problem is that there surely would be easier ways to leave a sign than tuning energy to change color. How does it even work?

In real life, galactic core is like jacob said and at to the mix it has real big interstellar cloud in from of it, containing gases and dust. Because of that, real life astronomers haven't been able to actually "see" the core, only radiation wavelengths.

@fiveMIRrOrs Remember, even before the protheans even existed the reapers already placed the entire mass relay system across the galaxy. Those relays are the blue, silvery ones. The Collecters, a genetic experiment of the reapers with prothean DNA likely added that relay after establishing HQ in the galactic core. All of these tech are owned reapers. Most probably, they were just given the tech on how to create a mass relay but without really worrying about looks. It is about grunt not elegance.
