Right now, the only way to earn yourself a Perfect Bonus in Sonic 3 & Knuckles is to always collect all the rings in every 3D Special Stage. This not only includes free-floating rings in the 3D Special Stage, but also rings that are generated once a rectangular perimeter of blue spheres is cleared. You're awarded 50,000 points at the end of the 3D Special Stage for collecting all the rings, regardless of if you've earned the Chaos/Super Emerald at the end of the 3D Special Stage.
This is definately my favorite Emerald Special Stage from probably every Sonic game. Most of the new games just hand you an Emerald for story purposes, I really liked having it optional.
Although Sonic Heroes did make it optional....but the Full Pipe controls were much more spasmotic than S2's Half-Pipe.
But I really liked these...they were challenging, but beatable after you got some practice in. (That last S&K Emerald is pretty difficult though.)

I created save-states before jumping into the rings. That way, I could load my state if I messed up. =P

There were a few Special Stages on which I messed up. When that happened, I started the recording over for those emeralds.
