The vast majority of stories have heroes. And those heroes always save the day, indefinitely, at the end of a series. Naruto is that hero, so he'll most likely take down Madara.
I'm also going to assume that Madara is somewhat successful, and ends up releasing the 10-Tailed beast, and Naruto kills the 10-Tails or reseals it or something.

Honestly, I think Itachi has anticipated more than we could ever imagine. He probably anticipated that Madara wouldn't die by amateratsu, and is anticipating a fight between Naruto and Sasuke. His plan is probably still unfolding, and his plan most likely included the well-being of his brother in the end.
I don't think it's the power naruto got from itachi... everything is weird... remember when sasuke used amaterasu for the first time, it was definitely itachi's mangekyo sharingan and not sasuke's... it's like part of itachi is still in sasuke and most likely is about to lose it all. Anyway, what made the manga great was the fact that itachi sacrified himself so I don't think he's alive

To be fair... Itachi could be still be alive, in some sense:
The last time we saw Naruto, he was hyperventilating and fell to the ground.
Then we see Sasuke fighting Danzou and then Itachi appears...
There could be a connection between Naruto passing out and Itachi showing up.
Just an idea though. Sasuke could also, easily, be using Tsukyomi, but I doubt it's that simple. It never seems to be.
