I read an article that in 2004, Jason actually protested that he DIDN"T want Michael to swim in the 4 x 100 freestyle relay because Mike wasn't a good sprinter. Jason thought the '8 gold medal circus' surrounding Phelps would harm the team. Is this true?

Lezak frequently stressed (after the Bejing Olympics) the team victory, not the Phelps on his way to 8 straight golds victory of the 4x100 freestyle, so there is some support to that.

However, I can't find anything from 2004 on it.

Which lane you're in doesn't even matter. The guys in the prelims set the lanes, but once you got the finalists then the whole thing changed. In the same event in 2004, the Americans were in lane 5, but the Dutch in lane 6 overtook them for the silver. This event was a source of disappointment for the American men for two consecutive Olympics, so to win it back and do it in an unbelievable fashion is just incredible.
