You dont even need cheats to get up there you just need to use a trick called UBJ (five bomb jump in midair) to get up there...

These 'glitches' and 'secret areas' (like the one that you get to from near one of the elevators in Overworld area); they're not 'extra' areas, like the 'real' deal in the origional Metroid (some glitch got you to some area that wasn't intended to exist, but somehow the program makes more rooms at random.

No, no, these ones are just getting into the "background" layers of the scenery, not getting anywhere *new*. In this case, the water just goes all the way down. One in Zelda: OoT, too.

This is doable without AR, and it is known as a secret world/OoB (out of bounds), not a vortex.

On Metroid Prime 2 I did a secret world in Temple Assembly Site and if you leave the screen with Samus in morph ball that's when things really mess up. Samus's Arm Cannon is not attached and it looks big when you go out of morph ball. I thought it was funny.

phazon beam does ork, but the thing is you can only hold it for 15 secnds, to make have phazon beam, you have to put c-up and then then hit L+R it worked for me

Actually, if you were to rotate the map, you would see that you were actually WAAAAAAAAAAAY below the Main Ventilation Shaft. The game still thinks your in the shaft because your didn't go through any doors.
