oh, EEG. Once I want to control robot with EEG, signal pattern based. There are several projects on codeproject concerning EEG and ECG, maybe useful for you. Good luck with your project.

If you want to do it with AVR, the link in the description of this video leads you to a good solution. I didn't read the code in deep, but it works well, and credit goes to the author of course.

If you want to do FFT on other platforms and/or using other languages, Google it for implemented solutions. Even you can't find any (really?), you'll get tons of info that help you out.
