They do end up together, look at the facts there's a episode where Ted talks about a wedding, in the scene Ted and Marshall are at a wedding wearing matching suits and ties (Barney was absent) them wearing the exact same suit and tie leads me to believe that they were the best man(men). Who else would both Ted and Marshall be best man(men) for besides Barney. Lily was also present for a slight moment but no Robin or Barney the whole scene coincidence, I think not.

Why Barney and Robin HAVE to end up together: Think about it, the older Ted always mentions "Aunt Robin" and "Uncle Barney" when telling the story to his kids, along with aunt lily and uncle marshall of course. BUT, never is it mentioned who robin and barney end up with! Unless they both wound up alone, you would think that whoever either of them did end up with would be fully integrated into their friend group, therefore being referred to the kids as another "aunt" or "uncle so and so.

BUT no one ever is! And plot-wise, that really doesn't seem to make much sense. Since barney and robin are still obviously important parts of Ted's life when he's older - because his kids seem to know both of them pretty well - then it just wouldn't make sense to never ever talk about their future partners. Logically, Uncle Barney and Aunt Robin end up together in the end of the story... Well, I severely hope so, at least.
