I'm guilty of using that phrase, but try not to use it anymore.
I use "it is what it is" as a conclusion to a conversation I am not interested in having (like when someone is persistently whining about something I couldn't care less about). Just break in with "it is what it is" and nine times out of ten the person will say: "Yeah, I guess you're right." I find it more polite than "shut up - I don't care about your problems."

I've always been perplexed by the phrase that commentators say when one team is destroying the other in a sports game, and the game is pretty much done because there's no way back for the other team; "The game is all but over"....o.O. I know the game isn't over yet, but he/she clearly means that the game has already been decided, so why say it's "all BUT over" ? o.O.

I don't think there is anything wrong with the usage of the word "watch" in "watch your language". "To watch" has multiple meanings. In this case it's used with the meaning "to mind/be careful with" just like in "watch your step".
