I don't know why you would think that but there's no way hacks can damage your saved games. The only thing that can happen is that certain hacks will de-sync WiFi and replays.

This was one of the disappointing things about the Brawl music. You never saw any series crossovers, songs that were on one series stage that would fit better on another.
