Why is your 2 year old able to watch whatever he wants. Unless you know it's a real TV episode, you should be checking it out before they see it.

Most people making Thomas videos on Youtube are adults/teenages, and make them for an older audience (people who remember the show/older fins like themselves). Therefore the fact that it's 'Thomas' doesn't make it safe for children.

Besides perhaps some of the tributes, fan-made videos aren't usually made for young children. Whilst a lot of them may be suitable for them, most videos will be made by teenagers or adults, and their primary audience is often people their own age. Thus there's no guarantee any given video will be suitable for all ages.
