Illidan did do something "bad" to get locked up. He used magic against the demons who invaded Azeroth after the Highbourne, ignorantly summoned them. Illidan saw that they were evil, knew they had to be removed, and was willing to do whatever he had to do to save his people. He then added to a well a substance that added magic to it. To show gratitude, he was locked away as a traitor by his own brother once the war was over. NElfs fear magic.

Blood elves were forced to switch to the Horde because the Alliance didn't want anyone that needed help, even though the High Elves(now Blood Elves) are to thank for just about EVERYTHING they have in the way of magic. When the Blood Elves needed help, the Horde welcomed their longtime enemies with open arms. That alone says allot.
The Alliance were the good team until two things happened. The good king died and the orcs are now free.
