But mother brain is in the Orginal Metroid which story comes before MP3 so how do the SP steal the idea?

The Federation and the Pirates are always at each others throats (the Pirates constantly steal their plans like the Skiff in MP2) so...
they probably nicked a prototype before the Aurora Unit's went into production.

As for Aurora Unit 313, it is either Mother Brain (telling where the pirates got her from) or it is another Aurora Unit that you face in MP3, and the pirates later copy its tech to make Mother Brain.
