It is she that he is referencing in this song. But to a myopic mind such as yours it stands to reason that you thought he (Paul) was speaking about the "Virgin Mary". Finally...JL was not an atheist...more of an agnostic..you know, someone who can't say for sure GOD exists.

In the song GOD he was merely expressing that he had finally arrived at the inevitable conclusion that the only one that one can truly rely on in this world is yourself.
