The secretary theme IS REAL!!! Press START/PAUSE at the title screen and select a file to use. Go to OPTIONS on the start menu. Then, rotate the control stick around in circles, and keep doing this until you hear a chime sound. Then go to the theme selection and you should see the icon of the secretary. Choose this to get the secret secretary theme. Her picture will be in the background and she says different things when you go into different modes of the game. Hope this helps!

No, look, you rotate the CONTROL STICK clockwise, not the menu. Rotate the STICK clockwise, it doesn't matter what movements are happening on screen, just pay attention to raotation the stick.

On further inspection, I realized that there are more unlockable themes than I was aware of. (I was only aware of three you can unlock through the Chao world.)

That's only sort of hidden. You have to obtain A ranks on I believe every stage, and you purchase (that means with rings you've obtained from stages) alternative themes in the store for Chao world. The first one you can buy is Omochao, the second is Amy. The third one is Maria, who the "secretary" you are talking about is.
