All of the Iron Knuckles are Nabooru because Nabooru was trapped in the sitting Iron Knuckle in the throne room, and the creators didn't take the time to make different renders inside Iron Knuckles.

Hm... It's all a tecnical question. There's a part in the game that you fight a Iron Knuckle, and in the end, this Iron Knukle is Nabooru. So, why don't all Iron Knuckles can be gerudos? I think the programers created the first Iron Knuckle, that is nabooru, and "copied and pasted" this one to all the others Iron Knuckles... In other words, they "pasted" the texture from the "Nabooru Iron Knucle" to all the other... Did you get it?

Since the developers were trying to save as much resources as possible to make the game run smoothly, they just made 1 model for all of them and since nabooru became an iron knuckle, they decided to put part of her model inside this model...

The head jewel does look very similar and the only difference you notice straight away is that the eyes are wide open and not half way closed as they usually are... For the unbelievers in the 3DS remake, the model (now headless far as I can tell) is still under the armor, the axes and a few other bits have distinctly Gerudo patterns on them (which you can kinda see in this vid, but are blurry and hard to make out from the N64 era graphics), and when you knock off the armor the Gerudo tube top and torso shows. This is a great vid. Before the strangely feminine figures the Iron Knuckles had without armor always bothered me XD
