Most people do this with SW figures because there are a lot of variants that Hasbro didn't cover. It's the same technique Grant McCune used to make the original miniatures for Star Wars: kitbashing. It's not ruination; it's expanding the collection in ways Hasbro probably won't.
I would suggest pinning the joint and using a strong, 5-ton epoxy to glue it back, or see if any of the chemically 'hot' glues will molecularly bond the plastic.

Cut the nob off the animated clones neck and then cut off the commander cody nob off at the neck and glue the commander cody nob on the stub of the animated clone trooper. Then let dry and put on helmet.
