The problem with everyone talking about the hypocrisy is that you're not factoring in the different universes. A) Rose's Torchwood was created for an ENTIRELY different reason. B) Rose's Torchwood didn't create the disaster that nearly destroyed humanity.
Granted, the Doctor is one of the greatest hypocrites ever... but you know... rule number one is "the Doctor lies" when you start off with THAT... what's a bit of hypocrisy? =P

It's kind of hypocritical. You're entirely right though; of course he has a right to be upset about Jack working for Torchwood when Torchwood is the organization hell bent on taking him out.

As for the changes he made, they probably were not even conscious, but were for the better. Just the fact that torchwood was under Jack's control meant that incidents like torchwood one shooting down a retreating sycorax (sp?) would be less likely to happen.
