The reason for this latest crackdown is probably for the Japanese gov. giving the Yakuza a message to control their elements as crime has been going up in Japan due to the poor economy.

The Yakuza are not your typical hoodlums or gangsters...yes they have a subset of this but in the end they are businessmen. Also the Japanese politicos have been in cahoots with them since time imemorial...after ww2, the Japanese politicos are mainly in their pocket, financing their campaigns etc.
The Japanese police also have an aggreement with the Yakuza that violent crime and their criminal elements be limited and not become too bad.
The Japanese police cannot remove the Yakuza from society...heck even the pre 1945 militaristic Japanese gov. tried to arrest all the Yakuza it could find and send them to the front lines. They failed.
The Yakuza is not only ingrained deep in Japanese society but also in business and government. The government is in too deep with teh Yakuza, so is big business. The Yakuza since 1946 was one of the forces which contributed to the Japanese economic powerhouse.
