The Spartan II's were never deployed until after reach was destroyed. Secondly, the Spartan numbers went over 300 because there were over 300 Spartan candidates. Over half of the Spartans died during training or during the biological 'upgrades'.

close, spartans were deployed in 2525, when they were 14, they were operating long before reach, like a few decades. there were150 canidates, only half could be paid for, so thats 75 spartan canidates in the end, i think it was 32 spartans that made it, 12 were cripped, and the rest died, nobody died during training

Plus in teh books it explains how MC was fighting teh Covanent at Reach (or moar specifically above Reach) before he left.
