Had the nazis won, there would undoubtedly be trials of a similar nature regarding war crimes the allied nations committed, and the allies are not without blame. But the Nuremberg trials were a public and fair trial not against all Nazi loyalists, but of actual men that committed actual crimes against humanity.

They were not allies. The USSR was trying to buy itself more time and room to prepare for the oncoming fight. Stalin knew the Germans would eventually invade, as the entire Nazi ideology is against communism. They signed a treaty of non-aggression, not an alliance. Stalin almost agreed to the Western Allied requests in 1939 to join them, but the agreements were never completed.
