Did you switch the map to only show mission Icons? I remember thinking the same thing cause the Ultor missions are a gray icon if I remember right, well whatever colour they were they were hard to see on the map.
It was either in the Ultor territory (the gray area you can't buy any stores in) or close to the Saints hideout close to the first safe house you get. It has to be there, is this the PC version? You didn't already have the fight in Ultor Tower did you? Cause the game just keeps going after that.

Try the corporate headquarters of Ultor, after the gangs are gone, the remainder of the story deals with them.
