no he kills her when he's the medical bed thing being turned into Darth Vader .

he is so angry at himself and so phically hurt that he tries to reach out for padme for consolation and by doing so his power is so great that he ends up killing her by accident , that's why Palpatine tells him "it seems that in your anger u killed her" and thats why he replies its impossible i felt her i couldnt have.

he wasnt trying to kill her in Mustafar he was trying to stop her or something i dont know.
