This scene should be happened as Zack is a spirit, not about a "What if" or 'should ended". Elmyra had told to Cloud and all that a little Aerith said she saw Elmyra's died husband before ShinRa informed her formally. So, it's logic if Aerith could see Zack come to her church, I mean just say goodbye and farewell. And about when she visited Gongaga, I think it's her denial.

In FFVII when you go to Gongaga, you meet Zack's parents and ask if you've heard anything about Zack because he hasn't contacted them in so long. Aerith goes outside all sad, and if you talk to her she says that he was her first lover..and that he loved women and she thinks he might have ran off with another lady. It's pretty sad that she thought that..when really he died trying to come back to her :/

LOVE IT! What would make it more realistic though is that Zack would start to fade mid-conversation and Aerith finds out that he's merely "visiting" her before he dies. Then they kiss, but Zack fades just an inch apart from touching her lips :)
