Monsters can't spawn in water, so just surround the spawned COMPLETELY with water. :)

You can place gravel or sand on the edge of the blocks that your standing on and then gravel or sand will drop on them and kil them but u need to cover the whole dungeon with sand and make sure the spiders don't use it as stairs to get to you

The smart thing to do would have been to put torches up around the spawner, and then sealed it in a medium sized room, with a door and a window. Then to remove the torches and run out the door and let spiders spawn. then you would have a spider farm.

just for if you get to a monster spawner in the future this is what you should do:

do exactly what you did with being aboce the spawner and a clear view of it, while the monsters are around it shoot the spawner with arrows and when its destroyed kill the monsters.
