Technically the Matrix is one big simulation. Most of its population is made up of living people hooked up to the matrix allowing them to "live" out there lives while being used as human batteries in the real world. There are also programs like Agents that interact with the Matrix with a higher level of access allowing them to do some super human stuff. Neo is able to "hack" the Matrix with his mind allowing him to bend it to his will and do all the things he does. Knowledge is power.
