At the end of the game Bowser can get to Toad Town, albet about two screens, and none of them are the stores, they really just serve as a path to Peaches Castle.

Of course. Y'know the pipe vault area in bowser? After a while into the game, the big red pipe blocking the way is cracked over, opening up new areas. Also, similar to the Sewers in the first two paper marios, you can unlock a pipe to an area by going to that area, finding the pipe back into bowser, and hitting the block next to the pipe. I'll explain it in more detail if you PM me.
