Ok after really looking over the lyrics i think this song is about a relationship that falls apart but the partner is really questioning his god because he is heart broken. Starting at 0:51 he/she questions love and faith so a symbol of religion or dove appeared. starting 1:06 can be his/her change in beliefs and person. (from ur lips she drew the hallelujah) he/she begins to speak of different religion. 1:35 he begins to go to church again (marble arch)......

Cohen was once quoted saying that there are many kinds of Hallelujah's, that all of the perfect and all of the broken hallelujah's are equal in value. Hallelujah means praise. Yes there are versus with explicit material but the song is not about sex....it is about so much more, and at the least, sex has a higher meaning than any one simple physical act. It carries weight.
