it might be bcoz ur using cheats - the game realizes that you using them and puts a bad egg in your box or party so it limmits you to having a certain amount of pokemon . . . but u cant be using cheats ( unless u have a R4DS or TTDS ) so i have no idea why that happened by the way, the badd eggs could be cloning every time u leave your PC.

There's more than 1 type of "Bad Egg" though, 1 is invisible when you look at your party, and when you try to click on it (even after it hatched into missingno.) it does nothing, do NOT drag a pokemon over it, it WILL overlap the pokemon, and erase it (and badly harm your data)

You usually get a duplicate Bad EGG when you move the egg from the spot where it was created. Refresh the box (go to another then back again) and It'll be gone. Too many cheats at once always makes a Bad EGG =P

On Bulbapedia, it says that there is a way to get a bad egg by receiving it by a woman in the Sunnyshore Market.

You can get it by talking to a woman in front of the Sunnyshore Market. If the player talks to her, she will give you an egg. After a few steps, the egg will hatch into Bad EGG. For every few steps the player take, the Bad EGG will hatch into another Bad EGG.
