@Robodevil495: The easiest way is to make sure your lasso tool has Anti-Alias UNCHECKED, and Feather set to 0 pixels. Now make your selection, shift it to the right as normal. Now hit Ctrl+D to deselect, and go to your blue layer. Click with your magic wand tool inside the transparent area (best to uncheck the Contiguous box) and just go Edit -> Fill and fill everything with blue color. No painting needed.

@RNGbladestudios select the two layers you want to merge by holding down Ctrl and clicking them, then press Ctrl+E that is the shortcut for Merge...

Ctrl+E is also the shortcut for "merge down" so you can select the a layer and it will merge it with the one underneath it...

Why paint blue into the invisible parts? It would get rid of the red, but isn't the red needed for 3d glasses?

you paint over the invisible parts because then it'll be red (on the left, you already have it on the right so you dont need it)

it'll replace it with blue to help lift the effect

Adobe After Effects has an anaglyph filter. I use two cheap digital cameras which take movies, fastened side-by-side on a flash bar, and merge the films in AfterEffects. Works brilliantly and is so simple. 3D home movies - a dream come true!
