I think the biggest difficulty I faced in this game was having to press the circle button over and over and over and over... When my hand started hurting a bit, I had to limit my daily playing times.
To say the truth, this game is quite easy. Only a few bosses are really hard, and this final boss isn't one of them - it just takes a lot of time to wear it down.
The hardest bosses IMO are Druaga (from Tower of Druaga), Zouna (from Xandra no Daibouken), Minamoto no Yoritomo (the samurai with blue armor, from Genpei Toumaden) and Grand Master Meio (final boss from Strider).
@SunsetKlD Actually, 99 is stronger... BUT, you will usually be ganking her at 15-1 oddds, whereas Druaga has all sorts of backup. 99 can hit really really hard compared to those other bosses, especially with her super bar full. On the other hand, you can just counter continuously, leaving any boss completely helpless, for a mere 30 SP and 2 AP.
Why was your KOS-MOS level 58 during this fight? My characters were all many MANY levels lower than that...
@jasonred79 She probably tanked the thing. By the end of the fight, KOS-MOS was 62, from about 53-the rest were 48 to 50. Because the EXP gain is increased based on level difference, and 99 is 60, she's worth a lot, and KOS-MOS has EXP+ inherent.
Also, KOS-MOS is simply one of the most powerful characters in the game, and that's saying something given all of your characters are real powerhouses.
@SunsetKlD Wait, I just realised. IMHO, the worst enemies in the game are Lillith and Wayahime. They're really quite hard hitters, normally they're like glass cannons. BUT, during certain stages, you are not allowed to kill them! So, in effect, they become invulnerable mobile cannons. They have huge movement too, so all you can really do is just become their punching bag...
The name of the robot-like thing is 99. Reiji´s father defeated it before NamcoxCapcom, and this time Saya couldn't resurrect it entirely. That´s why you only see the upper part of it.

The villian is actually a character from Super Robot Taisen OG Saga: Endless frontier on the DS. Kos-Mos is in that game as well as Xeno Saga.

There are some harder bosses. Not many, it's like three or four in the whole game.

Druaga wasn't all that hard, he took damage like a wet paper towel. Yoritomo on the other hand...
Haven't gotten to Zouna and Meio yet so I'll have to get back to you on those :P
