Psycho Nanny Carrie had kidnapped Jamie. Only Nathan and Haley had no idea what was going on. They didn't pay much attention during Lucas' and Lindsey's alleged wedding - that's when Carrie realized this would be her only chance to grab Jamie and run away with him. The reason Haley is angry with Nathan is cause she caught him kissing Carrie while it was obvious that she was clearly hitting on Nathan...

She's not angry at Nathan and doesn't blame him for Jamie's disappearance. She blames herself more for that. They were having problems before this when she found out Nathan was less than forthcoming about Nannie Carrie.
