To everyone wondering if JC is a biblical reference. Yes, JC does seem to be in reference to Jesus Christ. The name Deus Ex is in reference to Deus Ex Machina (which means "god out of the machine"). JC was not born of man, but created (like Jesus). He was made to be perfect unlike all other humans (like Jesus). He merged with two other entities (the two computers) to form a powerful trinity (like Jesus). He sacrificed himself to save mankind from themselves (like Jesus). And the list goes on...
